So maybe you can use blast to get all the whole genome shotgun sequences that match to a human gene, and then use this program to get a consensus sequence from the whole genome shotgun sequences.
I think you can download by organism on the NCBI website. For example, type "woolly monkey[Organism]" in the Nucleotide webpage to get all the sequences from woolly monkey that are in NCBI.
